The old design md's did transfer only that way, first via audio like a cassette tape and then via optical - improved sound.
The new md's transfer via usb (NetMD) and its A LOT faster.

This is my current md player/recorder:

Sony MZ-N1 TYPE R
My first netmd unit...I love how fast it transfers - even on my old usb1.1. It would transfer almost 2x as quickly on usb2.0

My whole issue w/ mp3 is the limited size. Internal hd units tend to be either really large and expensive or really really small and cheap as hell.
Then the ones that have removable memory come w/ a shitty small card and the large cards are expensive. In order to store a lot you need to spend a good amount of money. Stupid...

Though the size of the md is smaller initially...you can get a good quality pack of 10 for less than $30.
Each new generation md can store, as I said, 1gb of music and the older style holds 5hrs in lp4 mode - more than enough for 4+cd's. IE - I store each final fantasy soundtrack (4cd's) on 1md each

I dont want to keep dragging it out, but the sound quality of md atrac3 is better than mp3. MP3 is less than cd quality - atrac3 is equal to it. So you can transfer better quality music from cd's onto the md AND/OR use your current library of mp3's to transfer onto an md. (transfering to lp4 mode changes the quality to = that of mp3 so its still great sounding)

So....if you like flexability and quality, md is the clear choice imo.

Best Buy is a fine place to buy your stuff from. I never go w/ the warranty because I never take my stuff to places where it can get damaged. If you like, spend the cash..but I dont think its needed.
