Ninjas derived from Samurai's anyway. Ninjas are just the outcast. I read a couple of books about them. They are really not against each other. It just happened to be that, since Ninja's were trained to be assasins, most of the political figures back then were Samurai's, hence the Ninja VS Samurai issue.
