I'm assuming your subs are "pulsing." Take a look. It's probably your amp. I would bench it and go from there.

is it a regular sound?

and thru which speakers is it coming?

doh! its alive, its alive!!! ITS ALIVE!!!!! (evil genius scientist voice)

not really. your amp doesn't have a warm up cycle... which means. when you turn the key on or off it thumps cause its immediately on letting any little distortion put through to the subs to be played.
you really don't have anything to worry about, unless... its doing it while playing regularly (not turning the key). then you've got some weird stuff going on!
the thumps won't damage your speakers, usually so you'll just hafta endure getting thumped on a regular basis... if its just insanely loud thumps that might damage so have it looked at if thats the case.

the amp could be malfunctioning, or you just ran your rca's too close to a power source and when the power initially surges through the source, it also goes through the rca's making the noise. what kind of amp is it? brand and model

Could be the amp, but you can just put a relay on it so it won't come on as soon as you turn the key/stereo on.

your stereo is putting off a slight sound through your amp(normaly not percievable) but the amp (obviously) amplifys that small current and you will hear it through your subs, try turning down the gain on your amp and see if that helps it. When you turn your car on and off does it thump??? If you answered yes then you will need to get a new deck probably. The sound is not damaging to your subs so there is no hurry its just really annoying.

Good luck

a more likely cause than the explination that quist gave would be, if the inputs of the amplifier are not attached properly, they will cause this sound. the most likely source is the amplifier itself. amps are not too expencive to fix. usually it is a pretty cheap part that breaks. but since it is a pyle, you could probably afford a new amp for the price of the fix.
